Could somebody please explain how the overlay functions work in A1? The documentation says there's six overlays, but I don't get that, and I really don't get how to use this at all.

If I were you, I'd wait a bit. When Aleph One's newest release comes out, W'rkncacnter will upload the new version of the CTF script, which among other things makes good use of the overlays. Looking at this script will help a lot.
